Evaluation of DNA extraction kits for long-read shotgun metagenomics using Oxford Nanopore sequencing for rapid taxonomic and antimicrobial resistance detection

The study compares the performance of different DNA extraction protocols for Oxford Nanopore Technologies (ONT) applications to reliably identify species and AMR genes during bacterial infections or colonization. The study included three sample types and used four different DNA extraction kits. The QIAamp PowerFecal Pro DNA kit (chemical and mechanical lysis) was found to be the most effective for taxonomy and AMR identification, reducing turnaround time in screening for AMR genes.
